Article Abstract

The evolutionary patterns exhibited by the ring and stem regions of the RNA secondary structure are distinct. Incorporating RNA secondary structure information into evolutionary models can improve the reliability of phylogenetic trees constructed using RNA sequences. However, empirically derived RNA evolutionary models remain scarce. In this work, we reconstructed conserved secondary structures (MPI > 60%, -score < 0) of 22 mitochondrial tRNAs and two rRNAs in Orthoptera, revealing stronger coevolution and selection signals in paired regions ( value < 0). By encoding sequences into 20-character states and employing maximum likelihood estimation, we developed three substitution models: mtRNA16 (16-state, pairing-specific), mtRNA7 (7-state, uniform mismatches), and mtRNA6 (6-state, mismatch-agnostic). All three models demonstrated robust performance, with the 16-state model providing a better fit to the Orthoptera dataset than the other two models do. Phylogenetic analyses revealed that trees generated using these new models significantly outperformed those generated by a universal model, with the 16-state model producing the most accurate phylogenetic relationships. The results underscore the advantages of incorporating RNA secondary structure information into evolutionary models. In particular, the 16-state model offers enhanced precision in elucidating the phylogenetic relationships in Orthoptera, highlighting its potential for broader applications in RNA-based phylogenetic studies.

Importance: Cannabis is the most commonly used illicit drug, with 10% to 30% of regular users developing cannabis use disorder (CUD), a condition linked to altered hippocampal integrity. Evidence suggests high-intensity interval training (HIIT) enhances hippocampal structure and function, with this form of physical exercise potentially mitigating CUD-related cognitive and mental health impairments.

Objective: To determine the impact of a 12-week HIIT intervention on hippocampal integrity (ie, structure, connectivity, biochemistry) compared with 12 weeks of strength and resistance (SR) training in CUD.

Archimedean spirals are architectural motifs that are found in nature. The facial asymmetry of amphiphilic molecules or macromolecules has been a key parameter in the preparation of these well-organized two-dimensional nanostructures in the laboratory. This facial asymmetry is also present in the helical grooves of chiral helical substituted poly(phenylacetylene)s (PPAs) and poly(diphenylacetylene)s (PDPAs), making them excellent candidates for self-assembly into 2D Archimedean nanospirals or nanotoroids.

Frozen storage deteriorates the texture and digestibility of frozen rice dough by damaging gliadin structure and starch integrity. This study investigated carboxymethyl chitosan (CMCh) and sodium carboxymethyl cellulose (CMCNa) as cry-oprotectants to mitigate these effects. Comprehensive analysis utilizing nuclear magnetic resonance (NMR), texture profile analysis (TPA), dynamic contact angle measurement (DCAT21), reversed-phase high-performance liquid chromatography (RP-HPLC), and circular dichroism (CD) demonstrated that 1.

Clustered regularly interspaced palindromic repeats (CRISPR)-associated transposons (CAST) consist of an integration between certain class 1 or class 2 CRISPR-Cas systems and Tn7-like transposons. Class 2 type V-K CAST systems are restricted to cyanobacteria. Here, we identified a unique subgroup of type V-K systems through phylogenetic analysis, classified as V-K_V2.

Background: Another approach to improve the dose conformity is to use charged particles like protons instead of the conventional X- and γ-rays. Protons exhibit a specific depth-dose distribution which allows to achieve a more targeted dose deposition and a significant sparing of healthy tissue behind the tumor. In particular, proton therapy has, therefore, become a routinely prescribed treatment for tumors located close to sensitive structures.
