Due to the redundancy of the genetic code most amino acids are encoded by multiple synonymous codons. It has been proposed that a biased frequency of synonymous codons can affect the function of proteins by modulating distinct steps in transcription, translation and folding. Here, we use two similar prototype K channels as model systems to examine whether codon choice has an impact on protein sorting. By monitoring transient expression of GFP-tagged channels in mammalian cells, we find that one of the two channels is sorted in a codon and cell cycle-dependent manner either to mitochondria or the secretory pathway. The data establish that a gene with either rare or frequent codons serves, together with a cell-state-dependent decoding mechanism, as a secondary code for sorting intracellular membrane proteins.

Purpose: This study investigates codon usage and amino acid usage bias in the genus Acinetobacter to uncover the evolutionary forces shaping these patterns and their implications for pathogenicity and biotechnology.
Methods: Codon usage patterns were examined in representative genomes of the genus Acinetobacter using standard codon bias indices, including GC content, relative synonymous codon usage (RSCU), effective number of codons (ENC), and codon adaptation index (CAI). Neutrality and parity plots were employed to evaluate the relative influence of mutational pressure and natural selection on codon preferences.

The ratio of nonsynonymous (d) to synonymous (d) substitutions in protein-coding genes is a fundamental metric in molecular evolution to test hypotheses about the relative contributions of genetic drift and natural selection in shaping patterns of protein divergence (Williams et al., 2020). However, interpretation of d/d ratios may be confounded by sequence context and specific substitution models (Hughes, 2007; Kryazhimskiy & Plotkin, 2008).

There is a need for safe and effective vaccines against the Venezuelan equine encephalitis virus that infects both humans and equines. However, development of a live-attenuated vaccine using the TC-83 strain has been hampered by substantial reactogenicity and the potential for neuroinvasion. In this study, we demonstrate that V4020, a new TC-83-based investigational VEEV vaccine with redundant safety features preventing neuroinvasion and reversion, exhibited no neuroinvasion potential in a murine model.

The non-structural protein (Npro) of bovine viral diarrhea virus (BVDV) is a crucial virulence factor that impairs the host's antiviral immune response and facilitates virus production. This study establishes a foundation for understanding how different selective pressures influence the formation of nucleotide pairs, synonymous codon, and context-dependent codon bias (CDCB) in BVDV . BVDV genotype 1 exhibits a greater number of subgenotypes compared to other genotypes, yet its overall nucleotide usage bias in is stronger.
