Article Abstract

SARS-CoV-2 has caused a significant ongoing pandemic worldwide. A number of studies have examined the T cell mediated immune responses against SARS-CoV-2, identifying potential T cell epitopes derived from the SARS-CoV-2 proteome. Such studies will aid in identifying targets for vaccination and immune monitoring. In this study, we applied tandem mass spectrometry and proteomic techniques to a library of ∼40,000 synthetic peptides, in order to generate a large dataset of SARS-CoV-2 derived peptide MS/MS spectra. On this basis, we built an online knowledgebase, termed virusMS (https://virusms.erc.monash.edu/), to document, annotate and analyse these synthetic peptides and their spectral information. VirusMS incorporates a user-friendly interface to facilitate searching, browsing and downloading the database content. Detailed annotations of the peptides, including experimental information, peptide modifications, predicted peptide-HLA (human leukocyte antigen) binding affinities, and peptide MS/MS spectral data, are provided in virusMS.

Entomopathogenic nematode symbiotic bacteria (EPNB) enhance nematode insecticidal capacity through symbiosis. This study cloned the complete 32-kb type III secretion system (T3SS) gene cluster from TT01 using Red/ET recombineering and functionally expressed it in T3SS-deficient HN_xs01. Heterologous T3SS expression significantly enhanced HN_xs01 adhesion and invasion capabilities in CF-203 cells.

Aims: To compare the early wound-healing responses to crosslinked hyaluronic acid enriched with two proline-rich peptides (P2, P6) against unmodified hyaluronic acid and the enamel-matrix derivative (EMD) in a porcine gingival-detachment model.

Methods: In six pigs, defects around premolars were treated with HA, HA + P2, HA + P6 or EMD. After 6 days, the sites were harvested and evaluated using histology, immunohistochemistry, multiplex cytokine assay and untargeted proteomics of the gels, which were examined, informing an integrated multiomics approach analysis.

APD6: the antimicrobial peptide database is expanded to promote research and development by deploying an unprecedented information pipeline.

The global antibiotic resistance issue constitutes a driving force for developing host defense antimicrobial peptides (AMPs) into a new generation of antibiotics. To facilitate this development, we report the antimicrobial peptide database version 6 (APD6) with (i) the consolidated database platform, (ii) the most comprehensive AMP information pipeline (AMPIP), and (iii) the expanded wheel of function. As of 18 March 2025, the APD6 platform housed records for 5188 peptides, including 3306 natural, 1380 synthetic, and 239 predicted AMPs with systematic classification schemes for each group.
