Article Abstract

Background: Direct synthesis of genes is rapidly becoming the most efficient way to make functional genetic constructs and enables applications such as codon optimization, RNAi resistant genes and protein engineering. Here we introduce a software tool that drastically facilitates the design of synthetic genes.

Results: Gene Designer is a stand-alone software for fast and easy design of synthetic DNA segments. Users can easily add, edit and combine genetic elements such as promoters, open reading frames and tags through an intuitive drag-and-drop graphic interface and a hierarchical DNA/Protein object map. Using advanced optimization algorithms, open reading frames within the DNA construct can readily be codon optimized for protein expression in any host organism. Gene Designer also includes features such as a real-time sliding calculator of oligonucleotide annealing temperatures, sequencing primer generator, tools for avoidance or inclusion of restriction sites, and options to maximize or minimize sequence identity to a reference.

Conclusion: Gene Designer is an expandable Synthetic Biology workbench suitable for molecular biologists interested in the de novo creation of genetic constructs.

Background: Soil salinization represents a critical global challenge to agricultural productivity, profoundly impacting crop yields and threatening food security. Plant salt-responsive is complex and dynamic, making it challenging to fully elucidate salt tolerance mechanism and leading to gaps in our understanding of how plants adapt to and mitigate salt stress.

Results: Here, we conduct high-resolution time-series transcriptomic and metabolomic profiling of the extremely salt-tolerant maize inbred line, HLZY, and the salt-sensitive elite line, JI853.

The PTEN tumor suppressor regulates the PIK3CA/AKT1 pathway, and its inactivation significantly contributes to tumorigenesis and progression in hormone receptor-positive/HER2-negative (HR + /HER2 -) metastatic breast cancer (MBC). In ~ 5% of these patients, PTEN loss, primarily due to gene deletions, leads to aberrant PI3K signaling and enhanced oncogenic potential. Findings from the CAPItello-291 study further establish PTEN together with PIK3CA and AKT1 as a predictive biomarker for Capivasertib, a pan-AKT inhibitor, in these patients.

Hybrid AI in synthetic biology: next era in agriculture.

Synthetic biology holds great potential to transform agriculture, yet its progress is constrained by the complexity of multigenomic, multitrait, and multi-environment data. Desirable traits often arise from complex gene networks acting across diverse conditions, making them difficult to predict and optimize manually. In the past decade, artificial intelligence (AI) has supported this process, but its large data needs and poor integration limit its role to pattern recognition rather than explanatory trait design.

Rationale: Radial artery spasm (RAS) is a common complication during transradial cerebral angiography (TRA), but currently, the optimal prevention strategy is not well established. Papaverine has anti-vasospasm, sedative and analgesic effects. However, the efficacy of papaverine in preventing RAS during TRA remains unknown.

T-cell receptors (TCRs) recognize antigens derived from fragments of somatically expressed proteins that are degraded by the proteasome and presented by specific human leukocyte antigen (HLA) molecules. Recent therapeutic advances using the TCR as a tumor-targeting moiety have focused attention on loss of heterozygosity (LOH) as a potential resistance mechanism. Allele-specific LOH, rather than allele-agnostic, is particularly pertinent, but rarely evaluated.
