Article Abstract

Nutrients introduced to the environment by finfish aquaculture pose environmental risks, which can be mitigated by robust environmental monitoring. Biological communities in soft sediments are good indicators of aquaculture derived environmental changes. Traditionally, monitoring programs have visually surveyed macrofauna communities. However, DNA metabarcoding is a potentially more efficient alternative. We compared alpha diversity, multivariate dispersion and taxonomic composition of macrofauna communities with metabarcoding derived bacterial and eukaryote communities along an organic enrichment gradient at a salmon farm in Tasmania, Australia. Additionally, we conducted a cost-benefit analysis comparing the approaches. All methods identified indicator taxa that changed in abundance over the enrichment gradient. Macrofauna analysis was the most sensitive method for detecting changes in alpha diversity, while metabarcoding was most sensitive for multivariate dispersion. Taxonomic composition of animal communities derived from the two methods differed drastically. Metabarcoding was cheaper than macrofauna for ≥93 samples and quicker for ≥14 samples.

The seed microbiota, a still underexplored component of plant-microbe interactions, plays a pivotal role in plant development and holds significant promise for advancing sustainable agriculture. By influencing essential processes such as germination, stress tolerance, nutrient acquisition and defence, seed-associated microbes offer unique advantages beyond those of soil- or rhizosphere-associated microbiomes. Notably, they are transmitted both vertically and horizontally; however, fundamental questions remain regarding their origin, ecological dynamics and functional roles across environments.

Pseudoxanthomonas taiwanensis and Pseudomonas thermotolerans: Novel Thermophilic Amylase Producers in Solid-State Fermentation.

Amylases are key industrial enzymes, and thermostable variants are particularly valuable for robust bioprocessing. This study investigates amylase production via solid-state fermentation (SSF) using non-sterile potato peel as substrate, comparing the performance of the autochthonous microbial population with that of the inoculated fungus Thermomyces lanuginosus. Non-inoculated batch reactors reached maximum productivities of 3920 U g¹DM day¹, more than double of the inoculated ones (1823 U g¹DM day¹), highlighting the potential of native thermophiles.

Metagenomic analyses of microbial communities have unveiled a substantial level of interspecies and intraspecies genetic diversity by reconstructing metagenome-assembled genomes (MAGs). The MAG database (MAGdb) boasts an impressive collection of 74 representative research papers, spanning clinical, environmental, and animal categories and comprising 13,702 paired-end run accessions of metagenomic sequencing and 99,672 high quality MAGs with manually curated metadata. MAGdb provides a user-friendly interface that users can browse, search, and download MAGs and their corresponding metadata information.
