Article Abstract

Influenza databases now contain over 100,000 worldwide sequence records for strains influenza A(H3N2) and A(H1N1). Although these data facilitate global research efforts and vaccine development practices, they also represent a stumbling block for researchers because of their confusing and heterogeneous annotation. Unclear passaging annotations are particularly concerning given the recent work highlighting the presence and risk of false adaptation signals introduced by cell passaging of viral isolates. With this in mind, we aim to provide a concise outline of why viruses are passaged, a clear overview of passaging annotation nomenclature currently in use, and suggestions for a standardized nomenclature going forward. Our hope is that this summary will empower researchers and clinicians alike to more easily understand a virus sample's passage history when analyzing influenza sequences.

Purpose: The recent advancements of retrieval-augmented generation (RAG) and large language models (LLMs) have revolutionized the extraction of real-world evidence from unstructured electronic health records (EHRs) in oncology. This study aims to enhance RAG's effectiveness by implementing a retriever encoder specifically designed for oncology EHRs, with the goal of improving the precision and relevance of retrieved clinical notes for oncology-related queries.

Methods: Our model was pretrained with more than six million oncology notes from 209,135 patients at City of Hope.

The dataset consists of three corpora (full texts and metadata) of French Literature of the 18th, 19th and 20th century containing figurative and concrete linguistic references (annotations) to the concept of paralysis. The texts originate from the collection "Les classiques de la littérature" [The Classics of Literature] maintained on Gallica, the public digital library of the National Library of France (BnF). The dataset contains original OCR-ed texts with their metadata, the annotations of text excerpts containing the character sequence ``paraly", the annotation guidelines, a model and application for automatic annotations, and codes for data collection, extraction, processing, and training.

A podophage, Moonfish, was isolated from a longhorn cattle ranch in Barry County, MI, USA. The 69,166-bp genome was annotated and places Moonfish in a similar category to N4-like phages. Host range studies show that Moonfish has a narrow host profile relative to similar phages.

Introduction: Monensin resistance in poses a significant challenge in poultry farming, compromising the effectiveness of this widely used anticoccidial drug. The present study aimed to identify candidate mutated genes in associated with monensin resistance through experimental evolution and pooled genome sequencing.

Methods: The monensin-resistant (MR) strains were rapidly generated by 6 generations of serial passage under gradient monensin treatments using Houghton strain as the parental strain.

Phallus cremeo-ochraceus is a nutritious edible mushroom. In this study, after tissue isolation, 33 strains were obtained, among which one strain PC7 with rapid mycelial growth and stable passage was obtained. Here, after quality control and assembly, a sequence of 410,647,36 bp was obtained, with 20,218 contigs.
