Article Abstract

Protein separation by two-dimensional gel electrophoresis is of central importance for proteomics. Upon combination with systematic protein identifications by mass spectrometry, large data sets are routinely generated in several proteome laboratories which can be used as "reference maps" for future analyses of analogous biochemical fractions. Here we present GelMap, a novel software tool for the building presentation and evaluation of proteomic reference maps. Variable frames are introduced in order to group proteins into functional categories on three levels or into categories according to differential abundance during comparative proteome analyses. The software is easy to handle as it only requires uploading two digital files to a web site. An additional file including detailed information on all proteins can be combined with the primary map. Two different gel-based projects are presented to illustrate the capacity of GelMap for proteome annotation and evaluation.

Background And Objective: Male fertility assessment through sperm morphology analysis remains a critical component of reproductive health evaluation, as abnormal sperm morphology is strongly correlated with reduced fertility rates and poor assisted reproductive technology outcomes. Traditional manual analysis performed by embryologists is time-intensive, subjective, and prone to significant inter-observer variability, with studies reporting up to 40% disagreement between expert evaluators. This research presents a novel deep learning framework combining Convolutional Block Attention Module (CBAM) with ResNet50 architecture and advanced deep feature engineering (DFE) techniques for automated, objective sperm morphology classification.

Efficient, Hierarchical, and Object-Oriented Electronic Structure Interfaces for Direct Nonadiabatic Dynamics Simulations.

We present a novel, flexible framework for electronic structure interfaces designed for nonadiabatic dynamics simulations, implemented in Python 3 using concepts of object-oriented programming. This framework streamlines the development of new interfaces by providing a reusable and extendable code base. It supports the computation of energies, gradients, various couplings─like spin-orbit couplings, nonadiabatic couplings, and transition dipole moments─and other properties for an arbitrary number of states with any multiplicities and charges.
