Article Abstract

Age-dependent changes in DNA methylation allow chronological and biological age inference, but the underlying mechanisms remain unclear. Using ultra-deep sequencing of >300 blood samples from healthy individuals, we show that age-dependent methylation changes occur regionally across clusters of CpG sites either stochastically or in a coordinated block-like manner. Deep learning of single-molecule patterns from two genomic loci predicts chronological age with a median accuracy of 1.36-1.7 years on held-out samples, dramatically improving current clocks. Predictions are robust to sex, smoking, BMI, and biological age measures. Longitudinal 10-year analysis shows that early deviations from predicted age persist throughout life, and subsequent changes faithfully record time. Strikingly, accurate chronological age predictions are possible using as few as 50 DNA molecules, suggesting that age is encoded by individual cells. Overall, DNA methylation changes in clustered CpG sites illuminate the principles of time measurement by cells and tissues and facilitate medical and forensic applications.

An increasing number of epigenome-wide association studies report tobacco smoking-associated DNA methylation levels. However, comprehensive replication studies remain scarce, particularly in placenta, despite their crucial interest in such a large-scale context. Using DNA methylation data from the EPIC array of 341 new placentas (85 smokers, 219 non-smokers, and 37 former smokers) from the EDEN cohort, we used a candidate approach to replicate maternal smoking-associated CpGs and regions previously identified using the 450K array, and an exploratory approach to discover new associations within EPIC-specific CpGs.

This study investigates whether size-selective harvesting induced heritable changes reflected in epigenetic and reproductive molecular markers in zebrafish (Danio rerio), thereby indicating potential evolutionary responses. We used an experimental harvest model where zebrafish populations were subjected to five generations of size-selective harvesting, followed by eight generations without harvesting in a controlled environment to examine evolutionarily fixed outcomes in response to harvest selection. We assumed the evolutionary adaptations to size-selection to have left a molecular legacy related to sexual development, as previous studies have shown that evolution of reproductive timing is a common response to size-selection.
