Having DNA-binding profiles for a sufficient number of genome-encoded transcription factors (TFs) opens up the perspectives for systematic evaluation of the upstream regulators for the gene lists. Plant Cistrome database, a large collection of TF binding profiles detected using the DAP-seq method, made it possible for Arabidopsis. Here we re-processed raw DAP-seq data with MACS2, the most popular peak caller that leads among other ones according to quality metrics. In the benchmarking study, we confirmed that the improved collection of TF binding profiles supported a more precise gene list enrichment procedure, and resulted in a more relevant ranking of potential upstream regulators. Moreover, we consistently recovered the TF binding profiles that were missing in the previous collection of DAP-seq peak sets. We developed the CisCross web service (https://plamorph.sysbio.ru/ciscross/) that gives more flexibility in the analysis of potential upstream TF regulators for genes.

Upon DNA virus infection, cGAS senses viral DNA and triggers MITA (also called STING)-dependent induction of type I interferons (IFN-Is) and other cytokines/chemokines. IFN-Is further activate STAT1/2 to induce interferon-stimulated genes (ISGs) and the innate antiviral response. How the innate antiviral response is silenced in uninfected cells and efficiently mounts upon viral infection is not fully understood.

The Indian Sundarban Delta (ISD), located at the confluence of the Ganga-Brahmaputra-Meghna river system along India's eastern coast, is among the world's most geomorphologically dynamic and environmentally vulnerable deltaic systems. Over the past five decades, the region has undergone substantial morphodynamic changes driven by natural forces such as relative sea-level rise, wave action, and sediment flux, as well as anthropogenic factors like upstream water regulation via dams and barrages. This study examines the long-term evolution of shoreline and island morphology across the ISD from 1972 to 2025 using multi-temporal Landsat datasets under consistent tidal conditions.

Polyploidy, a conserved mechanism involved in normal development and tissue homeostasis, plays a paradoxical role in cancer by facilitating both tumor progression and therapeutic vulnerability. Although polyploidization may confer survival advantages to cancer cells, its controlled induction could represent an effective anticancer strategy. The small GTPase Rho5 has been shown to be involved in regulating the Baker's yeast response to stress on the cell wall, high medium osmolarity, and reactive oxygen species. These stress conditions trigger a rapid translocation of Rho5 and its dimeric GDP/GTP exchange factor (GEF) to the mitochondrial surface, which was also observed upon glucose starvation. We here show that rho5 deletions affect carbohydrate metabolism both at the transcriptomic and the proteomic level, in addition to cell wall and mitochondrial composition.

Mechanical wounding triggers rapid transcriptional and hormonal reprogramming in plants, primarily driven by jasmonate (JA) signalling. While the role of JA, ethylene, and salicylic acid in wound responses is well characterised, the contribution of strigolactones (SLs) remains largely unexplored. Here, for the first time, it was shown that SLs modulate wound-induced transcriptional dynamics in Arabidopsis thaliana.
