Article Abstract

Gene expression is controlled by multiple regulators and their interactions. Data from genome-wide gene expression assays can be used to estimate molecular activities of regulators within a model organism and extrapolate them to biological processes in humans. This approach is valuable in studies to better understand complex human biological systems which may be involved in diseases and hence, have potential clinical relevance. In order to achieve this, it is necessary to infer gene interactions that are not directly observed (i.e. latent or hidden) by way of structural equation modeling (SEM) on the expression levels or activities of the downstream targets of regulator genes. Here we developed an R Shiny application, termed "Structural Equation Modeling of In silico Perturbations (SEMIPs)" to compute a two-sided t-statistic (T-score) from analysis of gene expression data, as a surrogate to gene activity in a given human specimen. SEMIPs can be used in either correlational studies between outcome variables of interest or subsequent model fitting on multiple variables. This application implements a 3-node SEM model that consists of two upstream regulators as input variables and one downstream reporter as an outcome variable to examine the significance of interactions among these variables. SEMIPs enables scientists to investigate gene interactions among three variables through computational and mathematical modeling (i.e. ). In a case study using SEMIPs, we have shown that putative direct downstream genes of the GATA Binding Protein 2 (GATA2) transcription factor are sufficient to infer its activities for the conserved progesterone receptor (PGR)-GATA2-SRY-box transcription factor 17 (SOX17) genetic network in the human uterine endometrium.

Autonomous differential equation compartmental models hold broad utility in epidemiology and public health. However, these models typically cannot account explicitly for myriad factors that affect the trajectory of infectious diseases, with seasonal variations in host behavior and environmental conditions as noteworthy examples. Fortunately, using non-autonomous differential equation compartmental models can mitigate some of these deficiencies, as the inclusion of time-varying parameters can account for temporally varying factors.

A mean-field approximation-based linearization framework for network reconstruction from binary time series.

A captivating challenge in network research is the reconstruction of complex network structures from limited binary-state time series data. Although some reconstruction approaches based on dynamical rules or sparse system of linear equations have been proposed, these approaches either rely on known dynamical rules, limiting their generality, or the system of linear equations is often empirically determined, with weak interpretability and the performance being sensitive to parameter settings. To address these limitations, we propose a network reconstruction method based on linearization grounded in mean-field approximation.

Numerical models for problems of acoustic scattering by thin elastic shells immersed in fluids.

This paper presents relatively simple formulations of the problem of acoustic scattering by flooded and hollow elastic shells immersed in fluids, which can serve as a basis for efficient numerical models. The full rigorous formulation of the problem, which involves the Helmholtz equations for acoustic pressures in the fluids and the Navier equation for three-dimensional displacements in the elastic material, is reduced to a boundary value problem only for the Helmholtz equations with effective boundary conditions relating the boundary pressures and normal displacements on both sides of the shell. To that end, the thin elastic shell is regarded as a neighborhood of its midsurface, and the boundary values of the elastic quantities (displacements and stresses) are expressed via their expansions about the midsurface, considering the shell thickness as a small parameter.
