Motivation: Toehold switches are a class of RNAs with a hairpin loop that can be unfolded upon binding a trigger RNA, thereby exposing a ribosome binding site (RBS) and permitting translation of the reporter protein. They have been shown very useful in detecting a variety of targets including RNAs from Zika and Ebola viruses. The base complementation between the toehold switch and the trigger RNA also makes it sensitive to sequence variations. Design of toehold switches involves a series of considerations related to their sequence properties, structures and specificities.
Results: Here we present the first comprehensive web tool for designing toehold switches. We also propose a score for predicting the efficacy of designed toehold switches based on properties learned from ∼180 experimentally tested switches.
Availability And Implementation: The toehold switch web tool is available at https://yiplab.cse.cuhk.edu.hk/toehold/.

Local pH variations play a pivotal role in numerous critical biological processes. However, achieving the tunability and selectivity of pH detection remains a challenge. Here, we present a DNA-based strategy that enables programmable and selective pH responses, which is termed shadow-strand hybridization-actuated displacement engineering (SHADE).

miRNAs are promising diagnostic biomarkers. These small RNA molecules are always present in the human body but become dysregulated when a person develops certain diseases. Although the detection of these biomarkers in cell-free tests is ongoing work, current systems often focus solely on detecting the presence or absence of a specific miRNA, rather than the miRNAs concentration.

Targeted protein degradation is a powerful therapeutic approach: expanding the druggable proteome, providing enhanced selectivity, and having the ability to overcome conventional resistance mechanisms. A major class of such molecules is proteolysis-targeting chimeras (PROTACs). PROTACs are catalytic heterobifunctional small molecules that simultaneously bind a protein of interest (POI) and an E3 ligase.

RNA-based biosensors have emerged as essential tools in synthetic biology and diagnostics, enabling precise and programmable responses to diverse RNA inputs. However, the time to design, produce, and screen high-performance RNA sensors remains a critical challenge. The fundamental rules governing RNA-RNA interactions-specifically the structure-function relationships that determine sensor performance-remain poorly understood.

By 2050, global population growth will significantly increase food demand, placing additional pressure on agriculture, a sector already vulnerable to climate change. Traditional approaches like fertilizers and pesticides have helped boost yields but are increasingly seen as unsustainable. As bioengineering becomes more accessible, engineered soil microorganisms are emerging as promising alternatives.
