Article Abstract

Gene transcripts are under extensive posttranscriptional regulation, including the regulation of their stability. A major route for mRNA degradation produces uncapped mRNAs, which can be generated by decapping enzymes, endonucleases, and small RNAs. Profiling uncapped mRNA molecules is important for the understanding of the transcriptome, whose composition is determined by a balance between mRNA synthesis and degradation. In this chapter, we describe a method to profile these uncapped mRNAs at the genome scale.

Article Synopsis
  • Hygienic behavior in social insects like honeybees involves uncapping and removing unhealthy brood to prevent disease spread, yet the mechanisms behind these distinct tasks are not well understood.
  • This study focused on highly hygienic Apis cerana worker bees, analyzing their behaviors in response to freeze-killed brood and identifying 1,323 differentially expressed long non-coding RNAs (lncRNAs) in their antennae.
  • Notably, the lncRNA XR_001766094.2 was linked to the uncapping behavior, suggesting that variations in lncRNA expression help define different hygienic responses to environmental stimuli in honeybee colonies.

Article Synopsis
  • - Two-dimensional MoS nanosheets were created using an exfoliation technique with the help of peptides and sonication in water, achieving better results with uncapped peptides compared to capped ones.
  • - Nanosheets produced with uncapped MoSBP1 are thinner and mostly single-layered, while capped versions tend to form multilayered structures of up to four layers.
  • - Molecular dynamics simulations show that uncapped peptides are more effective at keeping gaps between nanosheets open longer, preventing them from re-stacking and aggregating, which explains the improved exfoliation efficiency observed in experiments.

Long-read transcriptome sequencing provides us with a convenient tool for the thorough study of biological processes such as neuronal plasticity. Here, we aimed to perform transcriptional profiling of rat hippocampal primary neuron cultures after stimulation with picrotoxin (PTX) to further understand molecular mechanisms of neuronal activation. To overcome the limitations of short-read RNA-Seq approaches, we performed an Oxford Nanopore Technologies MinION-based long-read sequencing and transcriptome assembly of rat primary hippocampal culture mRNA at three time points after the PTX activation.

Eukaryotic mRNAs undergo cotranscriptional 5'-end modification with a 7-methylguanosine cap. In higher eukaryotes, the cap carries additional methylations, such as A─a common epitranscriptomic mark unique to the mRNA 5'-end. This modification is regulated by the Pcif1 methyltransferase and the FTO demethylase, but its biological function is still unknown.

Diurnal gene oscillations modulated by RNA metabolism in tomato.

Plant J

Joint International Research Laboratory of Metabolic and Developmental Sciences, School of Life Sciences and Biotechnology, Shanghai Jiao Tong University, Shanghai, 200240, China.

Diurnal rhythms are known to regulate the expression of a large number of genes, coordinating plant growth and development with diel changes in light and temperature. However, the impact of RNA metabolism on rhythmic gene oscillations in plant is not yet fully understood. To address this question, we performed transcriptome and degradome profiling on tomato leaves at 6 time points during one 24 h cycle, using RNA-seq and genome-wide mapping of uncapped and cleavage transcripts (GMUCT).
