Article Abstract

Background: Genome-wide association studies (GWAS) using single nucleotide polymorphism (SNP) markers provide opportunities to detect epistatic SNPs associated with quantitative traits and to detect the exact mode of an epistasis effect. Computational difficulty is the main bottleneck for epistasis testing in large scale GWAS.

Results: The EPISNPmpi and EPISNP computer programs were developed for testing single-locus and epistatic SNP effects on quantitative traits in GWAS, including tests of three single-locus effects for each SNP (SNP genotypic effect, additive and dominance effects) and five epistasis effects for each pair of SNPs (two-locus interaction, additive x additive, additive x dominance, dominance x additive, and dominance x dominance) based on the extended Kempthorne model. EPISNPmpi is the parallel computing program for epistasis testing in large scale GWAS and achieved excellent scalability for large scale analysis and portability for various parallel computing platforms. EPISNP is the serial computing program based on the EPISNPmpi code for epistasis testing in small scale GWAS using commonly available operating systems and computer hardware. Three serial computing utility programs were developed for graphical viewing of test results and epistasis networks, and for estimating CPU time and disk space requirements.

Conclusion: The EPISNPmpi parallel computing program provides an effective computing tool for epistasis testing in large scale GWAS, and the epiSNP serial computing programs are convenient tools for epistasis analysis in small scale GWAS using commonly available computer hardware.

Pulmonary chronic graft-versus-host disease (cGVHD), particularly bronchiolitis obliterans syndrome (BOS), is a severe complication of allogeneic haematopoietic stem cell transplantation (allo-HSCT) with significant morbidity and mortality. This report, developed collaboratively by experts from the Taiwan Society of Blood and Marrow Transplantation (TBMT) and the Taiwan Society of Pulmonary and Critical Care Medicine (TSPCCM), provides consensus statements for the diagnosis, surveillance and management of pulmonary cGVHD. Early detection through pulmonary function tests (PFTs) is critical, with serial monitoring recommended after allo-HSCT.

Parity influences on the infant gut microbiome development: a longitudinal cohort study.

Gut Microbes

December 2025

Clinical Microbiome Unit, Laboratory of Host Immunity and Microbiome, Division of Intramural Research, National Institute of Allergy and Infectious Disease, National Institute of Health, Bethesda, MD, USA.

Parity, the number of pregnancies carried beyond 20 weeks, influences the maternal gut microbiome. However, whether parity modulates the infant microbiome longitudinally remains underexplored. To address this, 746 infants in a longitudinal cohort study were assessed.

It has been suggested that episodic memory relies on the well-studied machinery of spatial memory. This influential notion faces hurdles that become evident with dynamically changing spatial scenes and an immobile agent. Here I propose a model of episodic memory that can accommodate such episodes via temporal indexing.

Purpose: Cascaded linear models are widely used for the development and optimization of x-ray imaging systems, yet no publicly available Python implementation currently exists. We introduce CASYMIR, a flexible and open-source Python package capable of modeling direct and indirect-conversion x-ray imaging detectors under various acquisition conditions.

Methods: We employed a modular software design with generalized frequency-domain expressions for each process in the detection chain, which can be implemented as serial or parallel blocks.

A quantum model for serial reproduction.

Cognition

September 2025

Department of Cognitive Science, Indiana University Bloomington, United States of America. Electronic address:

We propose a novel quantum walk framework for modeling serial reproduction, designed to effectively capture the transmission of inherently vague concepts, such as emotions and ideas, through quantum superpositions and controlled unitary operations. In a comprehensive comparison with Bayesian models using the largest dataset of reproduced narratives to date, our framework demonstrates superior predictive accuracy, surpassing Bayesian approaches in modeling non-linear relationships and multimodal distributions in emotion transmission. Furthermore, it successfully replicates recent key findings on emotion transmission in serial reproduction.
