Article Abstract

The inference of phylogenetic trees is foundational to biology. However, state-of-the-art phylogenomics requires running complex pipelines, at significant computational and labour costs, with additional constraints in sequencing coverage, assembly and annotation quality. To overcome these challenges, we present Read2Tree, which directly processes raw sequencing reads into groups of corresponding genes. In a benchmark encompassing a broad variety of datasets, our assembly-free approach was 10-100x faster than conventional approaches, and in most cases more accurate-the exception being when sequencing coverage was high and reference species very distant. To illustrate the broad applicability of the tool, we reconstructed a yeast tree of life of 435 species spanning 590 million years of evolution. Applied to samples, Read2Tree accurately classified highly diverse animal samples and near-identical SARS-CoV-2 sequences on a single tree-thereby exhibiting remarkable breadth and depth. The speed, accuracy, and versatility of Read2Tree enables comparative genomics at scale.

Background And Aims: The large genus, Impatiens, is well known to vary excessively, presenting extensive modifications in floral structure among its 1100+ species. Phylogenetic relationships in the genus have historically been difficult to intuit based on morphology, given numerous occurrences of convergent evolution, but they are also difficult to determine based on molecular characters. In this study we focus on resolving the phylogentic relationships within the genus Impatiens, with an emphasis on continental African taxa.

Background: Malassezia genus includes lipodependent commensal yeasts of humans and animals' skin and mucous membranes. It can cause dermatological pathologies, and azoles are mainly used for treatment. However, in vitro susceptibility testing has shown decreased sensitivity to these antifungals.

The pathogenic soilborne and postharvest fungus , as newly reported pathogen in Serbia, caused significant disease symptoms on carrot roots and seedlings in inoculation assays. In October 2023, machine-washed and cold-stored carrot roots showed symptoms of black rot of patches and abundant sporulation. The influence of the postharvest treatment of machine washing was confirmed by additional sampling at the production site.

This study addresses historical uncertainties regarding morphological variation in the paraprocts of Tupiperla illiesi, a stonefly with a complex taxonomic history. We tested whether these variations represent phenotypic plasticity or distinct species using integrative taxonomy. Adult gripopterygids were collected from Estação Biológica de Boracéia utilizing Malaise and light traps.
