In cases of severe wildlife population decline, a key question is whether recovery efforts will be impeded by genetic factors, such as inbreeding depression. Decades of excess mortality from gillnet fishing have driven Mexico's vaquita porpoise () to ~10 remaining individuals. We analyzed whole-genome sequences from 20 vaquitas and integrated genomic and demographic information into stochastic, individual-based simulations to quantify the species' recovery potential. Our analysis suggests that the vaquita's historical rarity has resulted in a low burden of segregating deleterious variation, reducing the risk of inbreeding depression. Similarly, genome-informed simulations suggest that the vaquita can recover if bycatch mortality is immediately halted. This study provides hope for vaquitas and other naturally rare endangered species and highlights the utility of genomics in predicting extinction risk.

Methods: The study analyzed reproductive records and SNP data from Japanese Black cattle born between 2001 and 2005, resulting in 8,553 records from large farms. Genomic inbreeding was assessed using SNP data from 782 animals.

Inbreeding and the associated increase in homozygosity and potential accumulation of deleterious alleles may reduce fitness in a process known as inbreeding depression. Mechanisms to mitigate reproduction between close relatives, ranging from pre-mating mate choice to post-mating gamete selection, have evolved across taxa. In external fertilisers like Atlantic salmon (Salmo salar), where females have limited control over paternity, mechanisms of inbreeding avoidance can be expected to evolve at the gamete level.

Outbreeding populations harbor large numbers of recessive deleterious alleles that reduce the fitness of inbred individuals, and this inbreeding depression potentially shapes the evolution of mating systems, acting as a counterweight to the inherent selective advantage of self-fertilization.
