Article Abstract

Chromatin loops represent one of the major levels of hierarchical folding of the genome. Although the situation is evolving, current methods have various difficulties with the accurate mapping of loops even in mammalian Hi-C data, and most of them fail to identify chromatin loops in animal species with substantially different genome architecture. This paper presents the loop and significant contact annotation (LASCA) pipeline, which uses Weibull distribution-based modeling to effectively identify loops and enhancer-promoter interactions in Hi-C data from evolutionarily distant species: from yeast and worms to mammals. Available at: https://github.com/ArtemLuzhin/LASCA_pipeline .

Genome-wide association studies (GWAS) relevant to osteoporosis have identified hundreds of loci; however, understanding how these variants influence the phenotype is complicated because most reside in non-coding DNA sequence that serves as transcriptional enhancers and repressors. To advance knowledge on these regulatory elements in osteoclasts (OCs), we performed Micro-C analysis, which informs on the genome topology of these cells and integrated the results with transcriptome and GWAS data to further define loci linked to BMD. Using blood cells isolated from 4 healthy participants aged 31-61 yr, we cultured OC in vitro and generated a Micro-C chromatin conformation capture dataset.

Touch facilitates newborns' self-regulation: Systematic review of multidimensional arousal outcomes.

Chair of Acoustics and Haptics, Centre for Tactile Internet with Human-in-the-Loop (CeTI), Technische Universität Dresden, Germany.

During the first month of life, exchanges between newborns and caregivers focus on helping babies regulate their physiological and behavioural states. Touch and bodily contact play a special role in facilitating arousal regulation and are often used to promote bonding, support at-risk babies, and manage pain. Here, we systematically review the extant evidence on the effects of touch interventions for newborns, specifically focusing on self-regulation and arousal as outcome measures.

Beta-2-Glycoprotein I is the main target for pathogenic antiphospholipid syndrome autoantibodies. It can adopt several conformations, including an O-shape and two more linear J- and S-shapes. The existence of the O-shape is debated, and doubt remains pertaining to the pathogenic impact of each shape.

Key cellular processes rely on the transduction of extracellular mechanical signals by specialized membrane receptors, including adhesion G-protein-coupled receptors (aGPCRs). While recent studies support aGPCR activation via shedding of the extracellular GAIN domain, shedding-independent signaling mechanisms have also been observed. However, the molecular basis underlying these distinct activation modes remains poorly understood.

Magnesium ions (Mg) play a crucial role in stabilizing various RNA tertiary motifs, such as pseudoknots, G-quadruplexes, kissing loops, and A-minor motifs, to name a few. Despite their importance, the precise location and role of Mg ions in RNA folding are challenging to characterize both experimentally and computationally. In this study, we employ an all-atom structure-based model integrated with the dynamic counterion condensation (DCC) model to investigate the folding and unfolding transitions of apo SAM-II riboswitch RNA at physiological concentrations of Mg.
